In the same "rewrite the main character of a popular series as a rationalist" vein, there's a retelling of the Twilight series called Luminosity (http://luminous.elcenia.com/about.shtml) that does a similar thing for Bella (and is inspired by Harry Potter and the Methods of Rationality).
I've not read Twilight other than in a series of deconstructions on a blog I read, and that's persuaded me not to go near the books (I saw the first film, which was apparently better than the books but still not great) - Luminosity, on the other hand, makes Bella interesting and smart and the story as a whole is a good read, and isn't so much a romance as a pretty cool adventure/thriller by the end. :)
